Rich is correct. Immobilizer is a separate box. Clocks are independent. You can drive a Lupo without them.

2) USB KKL VAG-COM 409.1 

What is the best, please?

How I can download and use the vag commander, please?

I can't really tell what the first of those cables actually is.... is it a fake Ross-Tech clone? It sure doesn't look like one, which means you could end up with some nasty thrown together software package or something. It looks a lot like a VAG Commander cable, but they don't specify whether it is or isn't. Personally, I think it would have been mentioned at least once, because most people who buy VAG Commander are doing it for 2 or 3 specific reasons and therefore, without mentioning it, people simply won't buy it.

The second is your bog standard 409.1 cable. Pretty much ideal for most people driving older VW's, including Lupo owners.

That is a VAG Commander cable. Just be aware that you can do serious damage with the cable above, if you're not careful. It's not like VCDS.
